Well, I use photoshop when I want to try out new colors and looks on cars.
You can use GIMP, kind of similar to photoshop, but free.
The problem with these two is it involves having some skill and using brushes, masks, layers, painting, etc...
This next one is supposed to help with isolating objects and changing their color, the downside would of course be the lack of design.

Other than that, I think the best method is art supplies. Create multiple cut outs of your car and start coloring away.
